Alternator problems

Went off-roading at the weekend got the truck stuck in some muddy water about half way up my doors something must of got wrapped round a drive shaft as my abs sensor wire was ripped out
Late that afternoon I noticed the truck was slow to start and my lights were dimming went to the pub for lunch with the lads I’d been out with came back to the truck it was dead called the aa and they diagnosed it as a duff alternator I have replaced the alternator and still not charging I have checked fuses under bonnet and in drivers footwell all good so put a supply direct from battery to alternator exciter and it started to charge I have no battery warning lamp illuminated and the light doesn’t come on with ignition as it should I don’t know what else to do

The truck is a 07 diamond

did u check the big fuses? the links as we call them?
